Wing Zero makes its first appearance during a time of turmoil. The Gundam pilots have returned to outer space, some without their Gundams. The colonies have rejected the Gundams, and OZ is hunting for them in space.
Quatre lost his Gundam, Sandrock, in the escape into outer space. To subdue the enemy, he put Sandrock on self-detonate and left. Once Quatre reached outer space, he returned to his home colony, a resource colony owned by his family. The colony disowned his father, and his father died for his beliefs in peace.
Quatre goes a bit insane and uses plans left by the scientist who built his Gundam to construct Gundam Wing Zero, an extraordinary machine that even the rebelling scientists deemed too powerful.
Quatre goes out on a bit of a rampage, taking revenge against the colonies. Hiiro Yuy has been captured by OZ and Trowa Barton is working for OZ. Together, they pilot the Mercurius and Vayeate.
Meanwhile, Quatre has gone so far as to destroy an entire colony. The three Gundam pilots cross paths once more when Quatre threatens another colony. In the battle, Vayeate is destroyed and Trowa is lost in space. Mercurius is defeated, but Hiiro is not so unfortunate as to be lost, as well. The apparent death of Trowa and defeat of Hiiro shakes Quatre back to his senses, and Wing Zero is stopped.

Wing Zero has a unique system built into it, creatively enough called Zero System. Zero System eliminates the pilot's fear of death and basically makes him a top notch soldier. Zero System sort of toys with the mind of anyone who hasn't mastered it, and so it wasn't really Quatre who destroyed the colony and went on the rampage, but rather, Zero System.

With Wing Zero now in their control, OZ uses Hiiro Yuy as a test subject to get some information on the Zero System. During the tests, Zero System takes control of Hiiro and he goes on a little rampage of his own through the Lunar Base. Quatre jumps in the Mercurius and tries to stop Hiiro, surrounding them in the Mercurius shield, so as to protect everyone else in the base. Hiiro is brought back, and jumps out of Wing Zero. Quatre sets Mercurius to self detonate, and it does. Bye bye, Mercurius. Wing Zero won't be taken down so easily, though. It is left unharmed by the blast.

Hiiro and Quatre escape into outer space during the turmoil, and Wing Zero changes hands again. This time, an OZ soldier by the name of Trent has taken it, and he attempts to master the Zero System. He searches out a Gundam pilot to use as a test subject and eventually locates Duo Maxwell. Duo is taken out into space and loses it to the Zero System. He sees a vision of the colony exploding by his blast, but in this case, the colony is not actually harmed. Duo comes to his senses and leaves Wing Zero. Trent takes it back and vows to master it, and Duo reappears in Deathscythe Hell to battle it. Neither side really wins, but Trent is killed shortly later.

So once again, Wing Zero is without an owner. OZ attempts to blow it up for good, but the Lightning Count, Zechs Merquise, intervenes. He battles mobile dolls in the Tallgeese, but is being defeated. He sets Tallgeese to self detonate and flies over to Wing Zero. He gets inside, OZ detonates its bombs, and what do you know, Wing Zero is just fine.

Zechs takes Wing Zero back to Peacemillion, the ship he's been using since he came into outer space. He uses the Wing Zero for a while, including using it in a fight vs. Wu Fei and his Altolong Nataku Gundam. Finally, the Sanc Kingdom collapses, and Zechs flies to Earth in Wing Zero in hopes of saving it. He's too late, but he meets Hiiro Yuy and his new Epyon Gundam, also equipped with Zero System. They battle and both lose to Zero System. Romefeller shows up to destroy the Gundams, and Hiiro gives Zechs the Epyon.

Wing Zero remains in Hiiro's grasp for the remainder of the series, except for a brief period during which Altron is too damaged to fight and Hiiro allows Wu Fei to take it out, and another time in which Heavyarms is missing, so Hiiro lets Trowa borrow the Gundam.

Wing Zero and Epyon battle once more, and Hiiro defeats Zechs. Zechs presumably dies, although that's not for certain (and not really true), while Hiiro uses Wing Zero's twin buster rifle to save the Earth. Wing Zero flies through the white light of the explosion and disappears into space.
