After OZ moves into outer space, the OZ Space Force travels from colony to colony, weeding out the rebels - namely, the Gundam Engineers. Once the engineers are captured, OZ tries to put them to work, but they refuse to work for OZ. Their minds are changed when the life of Quatre is threatened, however, and the result of their work are two new Gundams that are supposed to be superior to Tallgeese and the other Gundams - Mercurius and Vayeate.
Mercurius and Vayeate are equal in power, but in different ways. Vayeate is an offensive mobile suit and Mercurius is defensive. They are equally powerful in their strengths, though, and so the two cancel each other out. If they were to do battle, the better pilot would come out on top, since neither suit is better than the other.
Vayeate is given the largest beam cannon possible without affecting the suit's mobility. Mercurius is given some minor weapons and a new type of defensive system - a shield that can deflect beam weapons, such as the buster rifle on Wing Gundam or the scythe on Gundam Deathscythe - or any other beam, for that matter.
Trowa Barton infiltrates OZ and is chosen to pilot the Vayeate. He is given the choice of anyone he wants to pilot Mercurius - and he chooses Hiiro Yuy, the captured Gundam pilot known as 01 to OZ. Because OZ can't trust the Gundam pilots, Mercurius is wired so that it can be destroyed by Trowa's Vayeate.
The two Gundams' first mission is to intercept and destroy a white mobile suit thought to be Tallgeese. Zechs Merquise battles the two Gundams, but surrenders himself.
Mercurius and Vayeate are sent out on missions together with bands of mobile dolls. One such mission is to defend a colony from an unidentified Gundam that has already destroyed one colony and a resource satellite.
Trowa and Hiiro arrive at the colony, and the unidentified suit exits the colony. The pilot of the new Gundam is Quatre Raberba Winner, but... it's almost as if it's not really Quatre. Trowa identifies himself and approaches Quatre, who responds by firing the Gundam's buster rifle at him. Half of the Vayeate is burned off in the attack, and Trowa floats pretty much dead in space. Hiiro draws a beamsaber and flies in to attack Wing Gundam Zero. Quatre fires the buster rifle again, but Mercurius isn't about to go down as easily as Vayeate and its shield deflects the beam. Hiiro and Quatre battle and Hiiro keeps taking blasts until the shield finally runs out. The blast hits Mercurius and pushes the Gundam into the colony. Quatre fires the final, killing shot, but Trowa and Vayeate interrupt and take the full blast head on. Mercurius flies out of the colony and hides behind Vayeate, then takes the beam cannon and fires it at Wing Zero, knocking away the Gundam's buster rifle. Trowa flies the Vayeate away from the colony so that the impending explosion will not further damage the colony.
Vayeate explodes after a nice little speech from Trowa, and Mercurius and Wing Zero fight. Mercurius is no match for Wing Zero, with or without the buster rifle, and Quatre finally stops when he sees what's going on. He's fallen to the Zero System. He gets out of the Gundam and goes to help Hiiro, who's nearly dead.
The two Gundam pilots are taken back to the Lunar Base with the Mercurius, Wing Zero, and the remains of Vayeate. When Hiiro gets in the Wing Zero as a test pilot and goes crazy, Quatre borrows Mercurius and ends up self detonating it.
Much later in the series, Mercurius and Vayeate return for a single episode as mobile dolls. They nearly kill Hilde, but Duo arrives and, although the battle is more difficult than normal mobile doll battles (since these are programmed with the data from Trowa and Hiiro), he eventually gains control and destroys them.
